This might sound like a stretch to some, but this is something I've been theorizing about for a while.
Considering the nature of both series, what if there was a chance that was some form of interaction between both worlds?
The Madoka Magica series takes place in modern Japan, making it part of the outside world and susceptible to Yukari's machinations.
That means that any potential vessels for familiars, witches and nightmares could cause their dimension to bleed into Gensokyo should the magical girls discover them.

The same could be said for the denizens of Gensokyo, many of whom have ties to the spiritual realm, lingering emotions and the afterlife itself. That means that this would cause new incidents to occur.
The real meat of my theory lies in the dimension where the grief stricken monstrosities reside.
Reality becomes warped and sometimes bleeds into the physical plane itself.

Magical girls and incident solvers would eventually encounter each other in an effort to eradicate the true threat.
Even better, if the magical girls cleansed the threat in a part of the dimension that bled into Gensokyo, they would be trapped in unfamiliar territory until they were allowed through the barrier.

Any thoughts about this? Too far fetched?
