Did you complete the game without any continues? 'Cause if you have used continues you get the bad ending, which means you can't unlock the extra stage, and you are unable to save a replay.

Okay I have figured out what the cause of the issue was. For some reason, if I have my xbox one controller connected to my pc via bluetooth when I start up Touhou 6 and then close the game as well as disconnect my controller, touhou 6 will suffer performance issues every time I run it unless I either restart my pc or connect my xbox one controller. It's a weird set of circumstances which is annoying, but easy to circumvent.

You just have to download and extract the prepatched version to anywhere on your machine (or on a flash drive/external drive that works too) and run the Touhou6.exe file to play.

Been having issues with low fps recently, with the frame rate staying below 20 fps. Not sure of the cause, but it wasn't like this before.

It's a false positive most likely. It's also easy to assume it is a false positive since only 1 of 70 virus scanning engines detected it as a trojan while the rest have not. If a few more were to detect it, then maybe there is something wrong. Either way, it's best to be careful with running any executable you download off the internet.
